 Help with audio installation

Greetings from the new guy. I took my factory stereo apart today to see how difficult my aftermarket installation is going to be. Here is the situation. I have the business CD with a factory amp. I removed the faceplate and the small wire harness that attached to it. I removed the cd player and the wiring harness and antenna lead that was attached to it. I installed my Scosche VW03B aftermarket wiring harness to the factory harness and did a test connect of the system I am installing. That system consists of an Alpine CVA-1006 with a 6 disc changer. Here are the problems I am incurring:

First, I connected the wiring of the Alpine to the factory harness via the Scosche harness. The alpine powered up and performed as it should. The changer also powered up and functioned normally. The problem is, I get no sound from the speakers. I am assuming this is because the amp is not getting a "turn on" signal. My Scosche harness does not have a wire labeled "remote turn-on" to connect to the alpine with the factory amp. 11 of the 16 wires coming from the scosche are in use, but I have 5 brown wires with no labeling whatsoever. I tried each of them as the remote turn on and still didnt get any sound. Does anybody know what I need to do to get this problem worked out? Does it have anything to do with the small harness that was plugged in to the faceplate, which now has nothing attached to it? Is there another way to get the signal to the amp, or a specific wire I need to connect to the alpine to get the factory amp turned on? If not, the alpine has a 45x4 built in amp which I can use but I would need to bypass the amp altogether. How difficult would this be if the brain was mounted in the trunk?

Second, I would like to put the brain for the Alpine head unit in the trunk. What is the best way to run the wiring? I would like to go under the carpet, under the back seat and through the trunk wall, but I cant find any good places to being the feed through into the carpet, nor any way to get under the back seat. Any ideas there?

I know this is alot of questions, but I really want to get this in as I am leaving for Iraq in a few weeks and want to enjoy it for a little bit first.

Thanks in advance for any help.

Is the CD part of the stereo separate from the radio/OBC controls? Are you trying to remove the CD palyer from DIN 1 and leave the HU? I am trying to do the same thing but can't figure out if I'll lose control of the OBC...

there are a number of alternatives of using an actual remote turn on wire to function as the remote turn on. i find the easiest way to do this is from the amp to the changer since they are both in the trunk correct? if not, one of those 11 wires that are being used will have power ONLY when the radio is turned on. this is the wire to splice your remote turn on wire into. (use a butt connector to connect all three wires.) I can tell you now that the ground and power wires should not be used for remote. (ground will do nothing, and power will keep power to the amp even when the engine is off... thats a power no no) most aftermarket harnesses use a blue wire for the remote wire. i dont know why yours didnt. sorry if this info isnt helpful.
